Cin7 Core stabilization //
Cin7 Core is live, but the numbers still cannot be trusted
Cin7 Core is running, but stock counts drift and inventory values do not reconcile to QuickBooks or Xero.
Syncs stall and Shopify oversells. Fiskal diagnoses where the problem starts, stabilizes the system, and builds the discipline that keeps it stable.

01 // Does this sound familiar?
Does this sound familiar?
The project closed, but the month-end close now takes longer and no one can confirm which number is right.
If you have searched "cin7 core rescue" or "cin7 not syncing" looking for someone who has seen your exact issue, you are in the right place. Most Cin7 Core failures present as a short list of symptoms with different root causes, which is why a quick patch rarely holds.
Use the table below to find your symptoms. The right-hand column lists areas we commonly investigate. These are starting points for a diagnostic, not a verdict on your setup.
- Cin7 not syncing, or syncing with errorsSync History, account and tax mapping, naming rules, SKU matching between systems, sync governance
- Shopify overselling while Cin7 shows stock availableOld orders still holding allocated stock, stock location and channel mapping, SKU mismatches between Shopify and Cin7, sync timing
- Cin7 inventory value does not match QuickBooks or XeroAccount mapping, stock workflows, GRNI and GINR balances, Ship Tab timing, whether the gap sits in the general ledger or the inventory subledger
- COGS or margins look wrongLanded cost treatment, open sales orders or purchase orders and their status, costing rules, how receipts and shipments are recorded
- Reconciliation differences that move from month to monthPrior period changes to reconciled transactions, retroactive edits, manual journals booked to close a gap, source documents
- Reports nobody on the team trustsInconsistent data entry, missing process ownership, source data quality, report logic
- Manual journals keeping the books "close enough"The operational workflow that produced the difference in the first place
If three or more of those rows describe your business, the problem is likely structural rather than a one-off error.
02 // The real problem
Why the symptoms rarely point at the real problem
The visible problem is seldom the real problem. A reconciliation difference is often a reconciliation symptom. An integration that "keeps failing" is often an integration that is working exactly as configured, with mapping logic that does not match how the business operates. Here are the layers where Cin7 issues usually originate, and why a fix applied at the wrong layer comes back.
Workflows
Cin7 treats orders, receipts, and shipments as stages with accounting consequences. Open sales orders or purchase orders can affect costing, COGS, and reconciliation depending on their status and how your team moves them through the workflow. Old orders that were never closed out can keep holding allocated stock, which shows up as phantom unavailability or, on the Shopify side, as stock levels that no longer reflect reality. When the physical process and the system process drift out of sync, the numbers follow.
Setup
Account mapping, tax mapping, stock workflows, and costing rules decide where every transaction lands. A landed cost sitting in expenses instead of inventory will bend margins no matter how carefully the report is built. GRNI and GINR balances that nobody reviews will quietly distort both sides of the ledger.
Source data
Matching depends on clean records. SKUs that differ between Cin7, Shopify, and your accounting system can break matching and stop syncs from pairing the right items. Naming inconsistencies and duplicate products compound over time.
Mappings and integrations
A sync can run without errors and still push the wrong data to the wrong account. The sync may be working while the mapping logic is wrong. Without a review rhythm, these small mismatches accumulate until the totals no longer agree.
Behavior
Many of the issues above trace back to how people use the system day to day: which orders get closed, when receipts are booked, who is allowed to edit a reconciled transaction. System adoption is part of the fix, not an extra.
These are common possible causes, not a universal diagnosis. Your business may have one of them, several, or something we have not listed. That is why we diagnose before we touch anything. A manual journal closes the visible gap but leaves the cause in place, and one journal does not correct every discrepancy.
03 // What it covers
What Cin7 rescue covers
Fiskal is a Cin7 specialist, and Cin7 Core rescue draws on the integrated stack, because the problem rarely stays inside one system. Depending on what the diagnostic finds, the work can include:
Cin7 Core support and optimization, including workflow review, stock and costing setup, and clean-up of source records
Inventory audit and review, comparing what the system says to what the warehouse and the ledger say
Integration review and repair, covering Shopify, QuickBooks Online, Xero, and the mapping, naming, and sync rules between them
Reconciliation tracing, from the Cin7 inventory sub-ledger through to the general ledger, using Sync History and source documents
Bookkeeping and controlling to restore a reliable close rhythm once the system is stable
FP&A and business intelligence, so the corrected data feeds reporting you can use to make decisions
You do not need all of it. The diagnostic establishes what your business needs and in what order.
04 // How we work
A diagnostic-first process
We start with the Fiskal Score, a 100-point diagnostic of people, process, and technology. It gives us and you a shared picture of where the system stands before anyone changes a setting.
Diagnose
We trace each symptom back to its source. For an inventory mismatch, that means working through Sync History, account mapping, stock workflows, GRNI and GINR, Ship Tab timing, and source documents, and separating general ledger issues from inventory sub-ledger issues. We confirm the cause before recommending a change.
Build
We correct the setup, mappings, and source data that the diagnostic identified. Fixes are made at the layer where the problem started, so they hold.
Embed
We put the discipline in place that keeps the system stable after we step back: mapping rules, naming conventions, reconciliation rhythm, sync checks, policies for retroactive changes and manual journals, and testing for peak periods. Systems drift after go-live because nobody owns the discipline. We build that ownership into your team's routine.
This is a structured methodology because the shortcut is what caused the trouble. If your business is looking for a fast patch, we are probably not the right fit, and we will tell you so.
05 // The outcome
What a stabilized Cin7 setup gives you
The outcomes we work toward are the three things you were after when you chose Cin7:
A system that works.
Orders, receipts, and shipments move through workflows your team understands and follows.
Data you can trust.
Stock levels, inventory values, and COGS that agree across Cin7, your sales channels, and your accounting system, with a clear audit trail when they do not.
Financial visibility.
A reliable close, and reporting that supports faster decisions instead of prompting more questions.
We do not promise that every issue resolves in the same way or on the same schedule. Each business starts from a different place, and the diagnostic is what tells us what is realistic for yours.
06 // AI in Cin7
AI in Cin7 depends on the records underneath
Cin7 published its Summit 2026 recap on August 13, 2026, and AI was a central theme. The recap describes IDR extracting purchase order data and flagging uncertain fields, live in Core, AMA synthesizing business data, and ForesightAI using algorithms for forecasting.
Those capabilities are worth watching, and they raise a question every Cin7 owner should ask first: what are these tools reading? Extraction, synthesis, and forecasting all work from the records already in the system. Fiskal's view: AI features read the records already in the system, so inconsistent SKUs, stale open orders, and unreviewed GRNI balances pass straight through, faster. Forecasting built on stock history that does not reconcile to the ledger inherits the same gap.
Getting setup and data right raises the value of any AI tool you adopt. If you are planning to adopt any of these tools, a Cin7 health check first shows whether your records are consistent enough to support them. For the specifics of what is available on your plan, refer to Cin7's recap at cin7.com/blog/cin7-summit-2026.
07 // Why Fiskal
Why Fiskal
Fiskal builds financial infrastructure for inventory businesses between $1m and $100m in revenue, and Cin7 is our core specialty rather than one tool among many. We bridge the gap between operations and finance, which is where most Cin7 problems live. We own the logic between operations and finance, and our reconciliation work is documented in the article linked below.
Our approach to reconciliation problems is documented in our own work. Our article on Cin7 inventory not matching after a manual journal at fiskalfinance.com/cin7-inventory-not-matching-after-manual-journal walks through how we trace mismatches using Sync History, account mapping, stock workflows, GRNI and GINR, Ship Tab timing, and source documents, and how we tell a general ledger issue from an inventory sub-ledger issue. Read it before the call if you want to see how we think.

If we miss a milestone, you do not pay for it.
08 // 8 questions
Frequently asked questions
Why is Cin7 not syncing with Shopify or my accounting system?
There is no single cause. Common areas to investigate include account and tax mapping, SKUs that differ between systems, naming rules, and sync governance. A sync can run without errors and still be mapped incorrectly. We start with Sync History and the mapping logic before changing anything.
Why does Shopify oversell when Cin7 shows stock available?
Possible causes include old orders that still hold allocated stock, SKU mismatches between Shopify and Cin7, channel and location mapping, and sync timing. We check these against your actual order history to see which apply.
Why does my Cin7 inventory value not match QuickBooks or Xero?
Depending on your setup, the gap may come from account mapping, stock workflows, GRNI and GINR balances, Ship Tab timing, or open sales orders and purchase orders affecting costing and COGS. We also separate general ledger issues from inventory sub-ledger issues, because they need different fixes.
Can a manual journal fix the difference?
A journal can close a visible gap, but it does not address why the gap formed, and one journal will not correct every discrepancy. Journals booked without tracing the source tend to hide drift rather than resolve it.
Is this just Cin7 support?
No. Support responds to tickets. Rescue starts with a diagnostic of people, process, and technology, fixes problems at the layer where they began, and embeds the discipline that keeps them from returning.
Do I need to be on Cin7 Core specifically?
This page is written for Cin7 Core users. If you are on another Cin7 product or have not yet gone live, book a health check and we will tell you what applies.
What does it cost, and how long does it take?
It depends on what the diagnostic finds. We scope the work after the Fiskal Score and the initial systems review, and we will tell you what we recommend and why.
How do I get started?
Book a Cin7 health check or a free systems audit. We will review where your setup stands and what a rescue would involve for your business.
