Top Shopify accountants for brands with inventory (US, 2026)
Shopify accountants differ most on inventory, so that is what this list compares.

TL;DR
- Most Shopify accounting firms are built around payouts, payment processors, refunds, and sales tax. Brands carrying real inventory also need an accountant who gets landed cost and COGS right, and who understands the inventory system feeding the books.
- The six US firms below all work with Shopify brands. They differ most on how deep they go into inventory, and on whether they also work on the operational system or only the ledger.
- Fiskal and Ledger Labs describe inventory accounting as core to their service, and ECOM CPA builds landed cost into its base plan. LedgerGurus leads with Shopify payment complexity, while The Ecommerce Accountants and Bookkeeper360 lead with tax and bundled finance services.
- ECOM CPA puts a starting price on its Shopify page. The others quote by scope or keep pricing on a separate page, so compare on what is included.
- Test any firm with one real order flow: a purchase with freight, a Shopify sale, a wholesale order, and a return, then ask where each lands in your books.
Your Shopify payouts reconcile and your sales tax is filed, yet your gross margin still moves in ways nobody can explain. That usually means the accounting is solid on the sales side and weak on the inventory side, where freight, 3PL stock, returns, and wholesale orders turn into COGS.
This list covers US firms that work with Shopify brands, described by what each one says about its own service, with a focus on inventory and COGS. We are one of the firms on it. Every firm, Fiskal included, is described from its own pages, and we say where each one fits and where it does not.
Why does inventory change which Shopify accountant you need?
Inventory moves the hard part of the work from revenue to cost. Payout reconciliation is well understood across ecommerce accounting. COGS becomes unreliable once you use a 3PL, hold stock in several warehouses, run bundles or preorders, or expand into wholesale.
The visible problem is a margin that looks wrong. The real problem is usually upstream, in how purchases, freight, returns, and stock movements are recorded before they ever reach the ledger. An accountant who only sees QuickBooks Online or Xero can correct the month. Fixing the cause means understanding the inventory system as well.

1. Fiskal
Fiskal is a Cin7 specialist. Our bookkeeping is built for businesses with physical inventory, channel complexity, connected systems such as Cin7 Core, ShipStation, QBO, and 3PLs, and limited internal finance support. We work on the operational system and the books together, so a COGS problem gets traced into Cin7 configuration instead of being journaled away. Cin7 named Fiskal its Accounting Partner of the Year for 2025 and 2026.
A consumer goods brand running Shopify and Cin7 Core, syncing to Xero, cut its month-end close from three to four weeks to a matter of days. We do not publish pricing. We are a poor fit for a Shopify store that has no inventory system and only needs payouts reconciled.
Choose it if you run Cin7 Core or plan to, and your margin problems sit between the warehouse and the ledger.
2. Ledger Labs
Ledger Labs positions itself as the outsourced accounting team for $2m to $50m brands on Shopify and Amazon. It describes carrying inventory as an asset until a unit sells, SKU-level COGS with landed cost, a close one week after month end, and costing on weighted average or FIFO. It also lists manufacturing and distribution clients alongside ecommerce.
Choose it if you sell across several marketplaces and want inventory accounting and sales tax handled by one team.
3. ECOM CPA
ECOM CPA describes its Shopify service as reconciling every payment processor back to orders, capitalising freight, duties, tariffs, and inbound handling into COGS, reporting profitability by channel, and running a monthly accounting review. It says the first three months focus on nailing down inventory and COGS. It publishes a starting price of $1,397 a month, and it states it is a poor fit for early-stage brands and for arbitrage or wholesale-only sellers.
Choose it if you are an established private label brand and landed cost is the gap in your current books.
4. LedgerGurus
LedgerGurus presents itself as a Shopify and Shopify Plus specialist, with separate reconciliation for each payment processor, gift cards treated as liabilities, multi-currency tracking, and refunds and chargebacks mapped separately. On inventory, it describes a consistent COGS method matched to your current operations, built to mature as your inventory does. It configures QBO during onboarding and quotes a tailored scope.
Choose it if your complexity sits mainly in payments and gift cards, and your inventory is still simple.
5. The Ecommerce Accountants
The Ecommerce Accountants describes itself as CPA-led accounting and tax strategy for ecommerce brands, serving Amazon FBA sellers, Shopify brands, dropshippers, and online coaches. Its plans step up from bookkeeping and tax returns to sales tax filings in more states and CFO advisory. Inventory and COGS support is part of the service, with less detail on how it is handled.
Choose it if entity structure and tax planning are bigger worries than inventory costing.
6. Bookkeeper360
Bookkeeper360 serves several industries and lists accurate COGS, profitability by product line, sales tax, and inventory level monitoring for ecommerce clients. It bundles bookkeeping with tax, payroll, HR, and fractional CFO services, working in QuickBooks and Xero.
Choose it if you want one provider for bookkeeping, payroll, HR, and tax, and your inventory runs from a single location.
How to choose a Shopify accountant when you carry inventory
Run the same test with every firm on your shortlist. Pick one real order flow and ask each firm to walk you through where each step lands in your books.
- Bring a purchase with freight on it. Ask where the freight goes. If the answer is an expense account, your unit cost will be understated.
- Follow one Shopify sale and one wholesale order. Ask how each reaches COGS and which system is the source of truth for the cost.
- Add a return. Ask whether the unit goes back into stock at cost and who checks that it did.
- Ask which inventory system they work in. A firm that has never opened Cin7 Core, or whatever you run, can reconcile the outputs but cannot fix the configuration.
- Ask who owns the month-end inventory reconciliation. Get a name and a date.
If you are unsure whether your problem is the books or the system underneath them, the Fiskal Score shows which part of your financial operating system is holding you back. If you are also choosing a Cin7 partner, run the same order flow test with the Cin7 implementation experts in the US.
Frequently asked questions
Who are the top Shopify accountants for brands with inventory?
Fiskal and Ledger Labs describe inventory accounting as core to their service, and ECOM CPA builds landed cost into its base plan. The other firms here put more weight on Shopify payments, tax planning, sales tax, or bundled finance services. The right one depends on where your books break.
How much does a Shopify accountant cost?
Several firms quote by scope, so compare what is included. Of the firms here, ECOM CPA publishes a starting price of $1,397 a month on its Shopify page. Ledger Labs and Bookkeeper360 point to separate pricing pages.
Do I need a Shopify accountant or a bookkeeper?
A bookkeeper records and reconciles transactions. Once you carry inventory across a 3PL or a wholesale channel, you need someone who can set up COGS and landed cost correctly and own the month-end inventory reconciliation.
What should a Shopify accountant do about inventory?
Carry inventory as an asset until it sells, capitalise freight and duty into unit cost, track shrinkage and write-offs separately, and reconcile the inventory system to the balance sheet every month. They should also tell you which system holds the true cost.
Can a Shopify accountant fix my inventory system?
Most accounting firms work in the ledger, so they can correct the numbers but not the configuration producing them. If the cause sits in Cin7 Core settings, you need a firm that works on the inventory system and the books together.
